I'm not 100% sure of this, and I can no longer check it since I have all the software discs, so I'm writing it here for someone to verify: as far as I recall the first time you create a piece of software that can run on your computer it is automatically added as a software option in the hideout Computer Lab, and the disc itself disappears. When you create more of the same software discs, these appear in your inventory.
